Good intro to polymers!.......2003-06-25
I particularly like the way the book is arranged. Each short section (they're usually about 2 or 3 pages or so) begins with a bold face sentence which tells the main idea of the section to follow. This keeps the book coherent even when you want to skip sections.
I would recommend this as your first book in polymer physics, though a reasonable background in statistical mechanics is necessary to understand the material (although very reliable sources have told me that the new book by Rubinstein and Colby is supposed to be excellent as well, but it just came out and I haven't had a chance to read it).

Time Warps, String Edits and Macromolecules is a young classic in computational science. The computational perspective is that of sequence processing, in particular the problem of recognizing related sequences. The book is the first, and still best compilation of papers explaining how to measure distance between sequences, and how to compute that measure effectively. This is called string distance, Levenshtein distance, or edit distance. The book contains lucid explanations of the basic techniques; well-annotated examples of applications; mathematical analysis of its computational (algorithmic) complexity; and extensive discussion of the variants needed for weighted measures, timed sequences (songs), applications to continuous data, comparison of multiple sequences and extensions to tree-structures. A general overview of sequence comparison is given in chapter 1 with applications to molecular biology, human speech, computer science, coding theory, gas chromotography, and bird songs discussed. The author discusses how deletion-insertion, compression-expansion, and substitution are employed in sequence comparison. Different metrics are introduced, such as the Levenshtein distance. Dynamic programming, which pretty much dominates the book, is introduced here also.
Part 1 of the book discusses sequence comparison in molecular biology. The use of dynamic programming is emphasized and its importance continues to this day. The advantages of using the dynamic programming method are outlined, and it is shown how to find the substring in a longer sequence with most optimum agreement to a shorter sequence. In addition, given an RNA molecule with a known nucleotide sequence, methods are discussed for predicting the way different parts of the molecule will bond to each other. These methods are based on dynamic programming. Mathematicians considering doing research on or about entering the field will profit from the section on the biological background. The treatment of RNA secondary structures is excellent.
In part 2, the emphasis is on speech processing and what is called "time-warping", which is a technique for comparing functions by altering the time axis. An interesting application is given to the comparison of bird songs. An algorithm is given for adjusting the time scales for two songs to arrange them in the most optimal alignment. In addition, the differences between compression and expansion and deletion and insertion are discussed in this part.
In part 3, a modified Smith-Waterman algorithm is employed to find similar portions in two sequences. Called local alignment in computational biology, it is shown in detail how to define the recurrences for the alignment and how to keep track of the pointers for backtracking. This part also generalizes the operations of substitution and Levenshtein distance. In addition, the strategy of doing sequence comparison by allowing transpositions is discussed. Such a strategy entails a generalized concept of trace, wherein trace lines can intersect each other, leading to entangling of the traces into knots or plaids. The usual dynamic programming techniques must then be extended to deal with these complications. One particular algorithm for this is discussed, called CELLAR, which involves the construction of a directed graph whose paths correspond to admissible sequences of generalizations of traces, called cuts. The computational complexity of this algorithm is discussed. In addition, an O(n^2/logn) algorithm is given for computing string-edit distances.
The last part of the book deals with studying comparisons between random sequences. Combinatorial arguments are used to derive upper bounds on the expected length of the longest common subsequences of two random sequences. Other miscellaneous results dealing with comparing common subsequences of two random sequences are given.

The author's approach is valid both for the long time-scale needed for DNA bond disruption, and also for highly cooperative transitions needed to explain helix melting. Prohofsky develops a new theoretical approach for executing macromolecule calculations. In particular the author devises a method for describing chemical bond disruption in these large systems, which is then used to determine when the helix melts and how drugs can dissociate from the helix. The author finds melting temperatures to be in excellent agreement with experimental observations.

I have long admired Bohjalian's work--"Water Witches" and "Midwives" are among my favorite novels--and I recommend "Idyll Banter" unequivocably. His brief, concentrated accounts of births, deaths, weddings, dances, and dinners in a very small town engage the reader in ways not immediately apparent. I've never spent time in Lincoln, Vermont, but I feel that I know these people, somehow. It isn't a rich place, or a perfect one, but it is genuine, and it is beloved, and, in Bohjalian's deft hands, it comes alive: complex, unexpected, deeply rooted in history and advancing winningly into into the 21st century.
The best examples of this sort of book creates a sort of envy, a wistfulness, a longing to belong, however briefly, to the place described. Bohjalian manages to create the feelings that we, too, all of us, might have a welcome share in a fulfilling and happy life in this community. And if not to Lincoln, then encouraging us to look again at our own neighborhood and our own families with newly opened and appreciative eyes. Really well done. Really well-written.
Delightful look at small-town life.......2004-06-10
Readers from New England will recognize and appreciate the many typically New England elements that Bohjalian observes in his essays: the woes of septic tanks and mud seasons, the black flies, the sometimes contentious town meetings, the uncanny quiet and stillness after the first winter snow. But while Bohjalian writes very specifically about Lincoln, Vermont, introducing us to his neighbors, his church, his country store, his subject is really the larger one of community and what constitutes a good life. Bohjalian does not idealize small-town life; he is well aware of the economic realities of rural America and writes movingly, for example, about the disappearance of Vermont's dairy farms. Nevertheless, his abiding love and affection for his town and its inhabitants make Lincoln, Vermont-and towns like it-seem like the ideal place to live, work, and raise a family.
Although these are occasional pieces, written, Bohjalian notes, as a break from his regular work as a fiction writer, these are tightly crafted, acutely observed essays. There is never an excess word, but at the same time, the pace feels unhurried. Bohjalian manages to strike just the right balance between humor and poignancy. He is especially funny when writing about his limitations as a handyman. Other pieces, especially the essay about the destruction of Lincoln's library by flood and the elegies (for people as well as a cat and a horse), are genuinely moving. Because the pieces are short, interesting, and self-contained, this is the perfect collection for dipping into.
A Book About A Small Town and Life in General.......2004-04-20
Bohjalian is hardly the first person to leave a major city and find a different pace to life in a small town. He is also not the first writer to explore life in a small town. The essays do not include tried and true clichés but rather give an honest and refreshing look at life in general. Most of the essays are upbeat and thought provoking. Bohjalian is involved in each of them, yet the book is not about the author and his family. Rather the author and his family give perspective to Bohjalian's observations. Perhaps the most moving passages in the book can be found when he talks about the Church where he worships and the his reflections on the town cemetery
The book will appeal to a wide variety of readers, but it is my guess that people involved in teaching and public speaking will probably find the book useful. People involved in preaching and ministry will also find in the book excellent sermon and homily starters.
